A variety of reconstruction programs are provided by SkyScan, but all use cone-beam volumetric algorithms with automatic adaptation to particular scanning geometry in a micro-CT scanner. Reconstruction includes different options such as beam-hardening correction, alignment optimization, and ring artifact correction. Reconstructed slices can be saved in BMP, TIFF, JPG, PNG or numerical data format.

Viking is an open-source web-compliant application that allows connectomics visualization by converting datasets to web-optimized tiles, delivering volume transforms to client devices, and providing groups of users with connectome annotation tools and data simultaneously via conventional internet connections. Viking is an extensible tool for connectomics analysis and is generalizable to histomics applications.

The WormGUIDES team is working to connect the developmental history of cells in the embryo with the final working assembly of parts in the nervous system. Our ability to make these connections hinges in part upon our development of new imaging (iSPIM) and image analysis (Starrynite) technologies for live embryos. However, it will also require a more comprehensive understanding of the mature ultrastructure of the nervous system, more than the previously published analyses of the nematode's neuroanatomy currently afford us. We have therefore completed our first draft of an EM-based digital model of the most complex neuroanatomical region in the worm, the adult nerve ring. And we have deployed a novel system to share the model and underlying data on the web, linking each cell to crucial information about its function, gene expression profile, and network of synapses and cell-cell interactions.

Provides series of modules which enable functions of Vascular Modeling Toolkit in 3D Slicer. Functionality includes vessel enhancement filtering, level set segmentation, centerline computation, network extraction and branch splitting.VMTK is available through the extension manager for 3D Slicer from version 4.6.2. Main difference to Slicer3 version is that now all VMTK modules come as one extension bundle. This should enhance the installation experience for users.
